QBus termination?

I don't know what you mean by a second bus segment. Does this system
have two backplanes? Linked by a cable? Or are you thinking of left
and right sides?

Anyway, you should only have one set of boot ROMs. I think you can
disable the bootstrap on an M9400, but offhand I don't know how. Such
things typically require more than just removing the ROMs, as the board
will still respond to the bootstrap address range if you do that. You
might need the manual, in which case it might help to know that an
M9400 is called a REV11 (or a TEV11, for the 9400-YB version, which is
terminators-only, no bootstrap fitted).
